fix(cache): stop prune from destroying installed tool files - #13424
Conversation
`mise cache prune` — and the automatic prune that runs on ~1% of mise invocations — recursed with `file::dir_subdirs`, which keeps a symlink whose target is a directory. A cache entry that contains a symlink to an absolute path outside the cache was therefore walked as if it were a cache subdirectory, and every file under it older than `cache_prune_age` was unlinked. The npm backend hits this: aube's side-effects cache snapshots a built package tree verbatim, so symlinks a package's `postinstall` created — pointing into `$MISE_DATA_DIR/installs/...` — are stored with their original absolute targets. Pruning then emptied those packages in the live install, leaving the directory tree behind because deleting the files refreshed each directory's mtime. A dangling link left by an uninstall aborted the whole pass with `No such file or directory`. Prune now classifies every entry with `symlink_metadata`: it descends only into real directories, ages a symlink by the link's own times, and removes a stale link with an unlink that never touches its target. Entries that vanish mid-walk are skipped instead of failing the pass. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>

Review follow-ups on the symlink fix, plus a second bug reported in the discussion. `cache_prune_age = "0s"` is documented as keeping cache files indefinitely, and `auto_prune` stops for it, but `mise cache prune` turned the same `None` into the 30-day default and pruned anyway. That made the documented way to turn pruning off — the only mitigation available to anyone on a released mise — hold for the background pass but not for the command. It now reports the setting and prunes nothing. Also from review: - Removal goes through `file::remove_symlink_or_junction`, which deletes a Windows symlink or junction by handle after checking its reparse tag; `remove_file` refuses a junction outright. - An entry that another prune process took between the listing and the removal no longer fails the pass. - A descent confirms the path is still a directory in its own right before removing anything, so a directory replaced by a symlink after it was classified cannot redirect the walk. Roots are exempt: `MISE_CACHE_DIR` may itself be a symlink. - `file::remove_file_or_dir`, which resolves before deciding, is now unix-only — prune was its last caller on Windows. Review follow-up: the early return for `cache_prune_age = "0s"` also skipped the env cache, which lives in the state directory and expires by `env_cache_ttl`. `cache_prune_age` governs the age sweep of the cache roots only, so the env cache is now pruned on its own terms either way. Review follow-ups. `remove_entry` excused every removal failure whose follow-up stat also failed, so a permission error on both would be reported as a successful prune. Only a stat that says the entry is gone excuses the failure now. `cache_prune_age_duration` truncated to whole seconds, which gave a sub-second age the meaning documented for `0s` — keep cache files indefinitely — rather than the aggressive prune it asks for. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
Pruning deleted stale files one at a time wherever it found them, which left a cache entry standing as an empty directory tree. That shape is the bug behind #13420: the npm backend's build-output entries are only usable whole, and a package manager reading one back cannot tell an emptied entry from an intact one, so it restores the remains over an install. A directory whose every entry is old enough to prune is now removed in one piece, and the files inside it are left for that removal rather than taken individually. Where ages are mixed the old behaviour stands: a content addressed store keeps hot and cold blobs side by side in one directory, and measured against a real 2.4GB cache, evicting only whole directories would have retained 95% of what a prune reclaims. `remove_dir_all` unlinks a symlink rather than following it, and on unix walks by descriptor, so a subtree taken this way is the subtree that was opened. Review follow-up: a directory was classified once and then evicted whole, so anything a cache writer published into it in between went with it — content the age check never saw. The subtree is classified again immediately before it is removed. One that now holds something fresh prunes by file on this pass, the way a directory of mixed ages always has, and is evicted by a later one. What remains is the same window the per-file path has always had, between reading an entry and unlinking it; closing it needs writers and pruners to coordinate, which nothing in the cache does today. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
…he clock Review follow-ups. `backdate` and `stale_prune_options` were gated to unix when only the symlink tests used them; the eviction tests that came later build everywhere and call both, which would have failed the Windows test build. `set_symlink_file_times` opens a Windows reparse point without following it, so the helper describes the entry itself on every platform. The e2e test wrote a fresh file and pruned at a one second threshold, which a slow worker could cross before mise started. An hour leaves the 2020-dated files stale and the fresh one clearly fresh. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
`0s` now stops `mise cache prune` as well as the occasional sweep, and a sub-second age is an age rather than a way to disable pruning, so the setting's documentation says both. It also names what the age does not govern: cached environments expire by `env_cache_ttl` either way. `mise run render:schema` reports no change — the schema carries the one-line description, which is unchanged, and the settings page renders this text from `settings.toml` at build time. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
Review follow-ups on whole-directory eviction. The eviction called `std::fs::remove_dir_all` directly. A writer recreating entries under that walk makes it fail with `DirectoryNotEmpty`, which failed the whole prune pass — on a path whose neighbours are written to tolerate exactly that. It now goes through `file::remove_all_with_retry`, which decides by `symlink_metadata` so a link goes as a link, retries that error, and treats a path already gone as a no-op. A descent also confirms the path is a real directory before listing it, not only after. `read_dir` resolves what it is handed, so a link left in place of a directory had its target listed before the later check turned the pass away; nothing was removed either way. Review follow-up: `remove_all` forgives a path that is already gone when it looks, but not one that disappears while `remove_dir_all` is walking it. A second prune or a `cache clear` over the same tree hits that window, and the wrapped `NotFound` failed the whole sweep — the failure this work set out to close, arriving by another door. The rule that excuses a removal because the entry is no longer there is now one function, used by the file path and the eviction path alike. Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
`mise cache prune` follows symlinks out of the cache and deletes files inside installed tools; it destroyed npm:@opengsd/gsd-pi here on 2026-09-20. Reported as jdx/mise#13420, with a fix still open in jdx/mise#13424. cache_prune_age = "0s" stops auto_prune, which fires on roughly 1% of mise invocations. It does not protect a manually run `mise cache prune`, which falls back to 30d, so that command stays off-limits until the fix ships; `mise cache clear` reclaims space in the meantime. The setting is marked for removal once #13424 lands. gsd-pi moves 1.14.0 -> 1.20.1.

mise 2026.9.13 ships jdx/mise#13424: cache prune no longer follows symlinks out of the cache into installed tools, so the 30d default is safe again. Verified on 2026.9.14 before reverting.

https://entire.io/gh/jdx/mise/trails/67
mise cache prunecould destroy an installed tool. It runs on its own — theautomatic pass fires on roughly 1% of all mise invocations — so there is no
command in anyone's shell history to correlate with the damage.
Reported in #13420: an
npm:package's files disappeared from$MISE_DATA_DIR/installs/..., every regular file gone from exactly the packagesits
postinstallhad symlinked, directory tree intact, leaving the CLI failingwith
ERR_MODULE_NOT_FOUNDon every subcommand.Prune walked out of the cache through a symlink
prunerecursed withfile::dir_subdirs, which deliberately keeps a symlinkwhose target is a directory. So a symlink inside a cache entry was walked as
though it were part of the cache, and every file on the other side older than
cache_prune_age(30 days, judged by atime) was unlinked. The directoriessurvived because the empty-directory branch requires an old mtime, and deleting
the files had just refreshed it.
The npm backend puts such links in the cache as a matter of course: aube's
side-effects cache snapshots a package tree after its build scripts ran, so a
postinstallthat links its own workspace directories — with absolute targetsunder
$MISE_DATA_DIR/installs/— is stored verbatim, links included.Prune now classifies every entry with
symlink_metadatainstead of resolvingit: it descends only into real directories, ages a symlink by the link's own
timestamps, and removes a stale one with an unlink that leaves the target alone.
file::dir_subdirsis unchanged —mise linkrelies on symlinked installsresolving; it is prune, the one cache walk that deletes, that must not follow.
Two smaller consequences of the same walk are fixed with it: a link left
dangling by
mise uninstallaborted the entire pass withNo such file or directory, and the-vlog printed the cache-side path it hadwalked rather than the install path it actually unlinked, which is why nothing
in the logs pointed at the installs directory.
Prune hollowed out cache entries
The same bug had a second route that needs no symlink at all. Prune deleted
stale files one at a time wherever it found them, which left a cache entry
standing as an empty directory tree. The npm backend's entries are only usable
whole, and the package manager reading one back cannot tell an emptied entry
from an intact one — so it restores the remains over an install and records the
package as built. A tool left unused for longer than
cache_prune_ageand thenreinstalled hits exactly this.
A directory whose every entry is old enough to prune is now evicted in one
piece, and the files inside it are left for that removal rather than taken
individually:
Where ages are mixed the previous behaviour stands, and that distinction is
load-bearing. Measured against a real 2.4 GB cache — 2.0 GB of which is a
content-addressed store whose shards hold hot and cold blobs side by side —
evicting only whole directories would have retained 95.6% of the bytes a
one-day prune reclaims, and 98.3% at seven days. Stale files in a directory
still in use are still taken individually.
remove_dir_allunlinks a symlink rather than following it, and on unix walksby descriptor, so a subtree taken this way is the subtree that was opened. The
subtree is classified once more immediately before it goes, so a directory a
cache writer has published into since prune first read it is pruned by file on
that pass and evicted by a later one.
To be precise about the guarantee: removal is not instantaneous, so a reader
racing it can still catch a half-emptied tree. What changes is what prune
leaves behind — an emptied directory tree is no longer a state anything finds
after prune has finished with it.
cache_prune_age = "0s"now turns pruning off everywhereReported in the same discussion while this was in review. The setting is
documented as keeping cache files indefinitely, and the automatic prune stops
for it, but
mise cache pruneturned the sameNoneinto the 30-day defaultand pruned anyway — so the documented way to turn pruning off, the only
mitigation available to anyone on a released mise, held for the background pass
but not for the command:
It governs the age sweep of the cache roots only: the env cache lives in the
state directory under
env_cache_ttland is pruned either way. A sub-second agesuch as
500msis also a prune now rather than silently meaning "disabled",which is what truncating to whole seconds made it.
Validation
src/cache.rsand one insrc/config/settings.rs, pluse2e/cli/test_cache_prune_symlink,test_cache_prune_whole_entryandtest_cache_prune_age_zero. Each guard was confirmed by disabling it andwatching the matching test fail, including the one that pins eviction as a
unit rather than as an outcome.
mise run test:e2e test_cache_prune_symlink test_cache_prune_whole_entry test_cache_prune_age_zero test_cache_prune_plugin test_cache_clearcargo clippy --bin mise --all-features --all-targets -- -D warningscargo build --all-featuresneeds libclang, which this machine lacks. CI builds with all features.
Notes for review
file::remove_file_or_dirresolves a path before deciding how to remove it,which is why prune no longer uses it. Its last remaining callers are unix-only,
so it is now
#[cfg(unix)].file::remove_symlink_or_junction, which deletes aWindows symlink or junction by handle after checking its reparse tag;
remove_filerefuses a junction outright.removing anything, so a directory replaced by a symlink after classification
cannot redirect the walk. Roots are exempt:
MISE_CACHE_DIRmay itself be asymlink.
aubepkg/aube#1563 approached the
same corruption from the other side, by making a damaged entry validate as a
miss. It is closed in favour of this: entry files are written once and read
together, so they always age as a group, and whole-directory eviction removes
the partial case that pruning could produce.

Overview
Fixes
mise cache pruneso it no longer corrupts installs or leaves hollow cache entries, and aligns age-based pruning with documented settings.Pruning now classifies cache entries with
symlink_metadata(no following links): it only descends into real directories, ages/removes symlinks by the link itself, and unlinks stale symlinks without touching targets. Wholly stale subtrees are removed as one unit (with a recheck before deletion); directories that mix fresh and stale content still drop only the old files. Concurrent or racing deletes are tolerated viaforgive_if_gone.cache_prune_age = "0s"disables age sweeps for cache roots in both auto-prune andmise cache prune(with an info message); env cache continues to expire underenv_cache_ttl. Sub-second ages (e.g.500ms) are honored viaDuration::is_zero()instead of whole-second truncation.Docs/settings text and new unit + e2e tests cover symlinks, whole-entry eviction, mixed shards, and zero age behavior.
