Dotfiles commands now deliver capture warnings that would otherwise remain in background watcher logs. This covers credential-named files selected for plaintext storage and files left out of new checkpoints after an include list is narrowed.

Explicit saves and tracking report warnings in their output. Bootstrap reports them during its run. The watcher and automatic application keep pending notices for the next mise dot command other than watch, or a bare mise bootstrap:

mise dot watch --once
mise dot paths

The second command delivers pending notices and shows the current selection. Non-watch dotfiles commands and bare mise bootstrap also deliver notices generated while they run, including on failure. Matching plaintext warnings are deduplicated within the process, and repeated background observations do not add duplicate pending notices. Protective checkpoints retain their warnings if the operation fails before reporting them. Capture and selection-narrowing warnings are delivered once the Git snapshot is durable, before metadata-cache, index, or enrollment writes that can fail. Failed snapshots and failed commits do not generate notices claiming files were saved. Scan warnings are delivered even when a save finds no changes or cannot create a snapshot.

Include patterns also select files created later. With this configuration, a new ~/.config/fish/functions/secrets.fish is captured in plaintext even if it did not exist when tracking began:

[dotfiles]
"~/.config/fish" = { mode = "track", include = ["**"] }

Background capture can save and share the file before the queued warning is read. Warnings do not block capture or publication. To encrypt the selected contents, configure encryption before capturing private files:

[dotfiles]
"~/.config/fish" = { mode = "track", include = ["**"], encrypt = true }

This changes warning delivery, not file selection or encryption. Narrowing a list leaves earlier versions in history; selecting a credential-named file without encryption still stores it in plaintext and can share it with the origin.

Tests cover pending-notice storage, single delivery, watcher deferral, bootstrap output, and include-list narrowing. A regression test creates a credential-named file after configuring a broad include and verifies plaintext capture, deferred warning delivery, and clearing the pending notice.

Regression coverage also checks warning delivery after a metadata-cache failure, silence for failed snapshots and commits, and pending notices delivered by a failed bootstrap. Validation includes checkpoint and reconciliation unit tests, focused dotfiles end-to-end tests, linting, and the full documentation build.

Note

Medium Risk
Changes when plaintext-credential and include-narrowing warnings are shown relative to durable captures and origin publication, without blocking capture.

Overview
Dotfiles capture warnings (plaintext credential files selected by an include list, and paths dropped when an include list is narrowed) are no longer lost when the watcher or other background saves run. A new history/notices queue records them; the next foreground mise dot command (except watch) and bare mise bootstrap drain that queue before and after the command, including on failure.

Checkpoint commits now emit or queue these warnings only after the Git snapshot is durable, and add narrowing notices by comparing the new selection to the parent checkpoint. Explicit saves, track, bootstrap, and similar triggers still report inline; watcher-style triggers record for later delivery, with per-process deduplication so delivery and an in-command walk do not repeat the same line.

Docs add a Capture warnings section; e2e coverage expands for deferred delivery, bootstrap, post-include credential files, and notice deduplication.

Summary by CodeRabbit

  • New Features

    • Added persistent notices for warnings generated during background saves.
    • Plaintext capture warnings are now delivered reliably through save, track, bootstrap, and wrapped capture commands.
    • Notices are deduplicated and cleared after delivery.
  • Bug Fixes

    • Fixed warnings being lost when captures make no changes or are unavailable.
    • Watch-mode commands no longer deliver pending notices; notices remain available for a subsequent foreground command.
  • Documentation

    • Clarified when dotfiles commands and bootstrap deliver pending notices.

📝 Walkthrough

Walkthrough

The change adds persistent notices for dotfile capture warnings. It separates scan and capture warnings, defers watcher delivery, drains notices from non-watch commands, and expands documentation and end-to-end coverage.

Layer / File(s) Summary
Notice persistence and synchronization

Background watching may report a plaintext save that never produced a checkpoint, so this warning-delivery behavior should be corrected before merge.

RetriggerConfidence Score: 5/5

The PR appears safe to merge; no actionable new issue remains, and both previous warning-timing findings are resolved in the current code.

Summary

This PR persists warnings generated by unattended dotfiles captures and delivers them during later foreground dotfiles or bootstrap commands.

  • Defers watcher-generated notices while deduplicating repeated warnings.
  • Emits capture warnings only after the Git snapshot becomes durable.
  • Reports include-list narrowing against the preceding checkpoint.
  • Documents warning timing and adds end-to-end and unit regression coverage.

Instruction counts

Nothing was compared, and so nothing was gated. No series appears on both sides: either the base has no measurements recorded, or the two were measured on different runner classes, which are deliberately not comparable — counts shift between machine types by more than a real regression does.

New, nothing to compare against: env on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, hook-env on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, ls on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, registry on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, startup on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143

Only instruction counts gate. Wall clock is shown for context — on identical hardware it moves 4-20% run to run.

Measured by tak — instruction-counted CLI benchmarks, stored in this repository's git notes.

8fd57c57753d vs dcbf549ec7f0 · measured on the runner, not pushed to the history.

…o read it

An include list has two consequences worth saying out loud: it can
select a file that looks like a credential store, which is then saved in
plaintext and goes to any connected origin that way, and narrowing it
drops paths an earlier checkpoint held, from the next checkpoint on.

Saying them is not the hard part; reaching a person is. The same line
has to survive a detached watcher whose log nobody reads, a bootstrap
that never delivers notices, an operation that fails between its
protective checkpoint and its outcome, and a command that both delivers
a stored note and walks the same tree.

A notices store holds what could not be said when it happened, and the
next `mise dot` command says it:

- The watcher writes its walk's warnings down instead of logging them,
deduplicated, so a reload loop neither repeats a standing condition
  nor grows the file.
- A bootstrap says them while it runs, and once per run rather than once
per snapshot. The unattended triggers stay deferred, including
`Trigger::Apply`, which the watcher's automatic apply also reaches.
- A protective snapshot writes them down rather than staying silent, and
the save that says them out loud takes those copies back — said once
on the way through, still kept if the operation fails first.
- A warning is said once per command however many routes reach it.

Every one of these came from a reported failure of the arrangement
before it, and each is pinned by an assertion that counts rather than
matches.

Co-Authored-By: Claude Opus 5 <noreply@anthropic.com>
The warnings were emitted where the walk produces them, which is a long
way before the record is committed. A save that then returned
`Unchanged` — the watcher's ordinary result — or failed outright still
told the user a credential-named file had been saved in plaintext, and
for an unattended save left a durable notice saying so.

They are said once the record is committed now, so they describe what
happened. The watcher's own walk still records the standing condition at
startup and on reload: that one is a statement about the selection, not
about a save, which is why it is deduplicated rather than tied to an
outcome.
